In Explorer > Tools > Folder Options > View tab: "Launch folder windows in a separate process" (not: the "General" tab's option: "open each folder in its own window") and with the "Launch folder..." setting checkmarked, the copy/replace/etc. popup always displays on top. The "Launch folder windows in a separate process" option is the 12th line in the "View" tab option list. I don't ever remember changing the "View" tab's "Launch folder..." option setting in all the Windows versions I've used. I think it has always been checkmarked by default in earlier versions. If that is the case, it's just another example of how poorly designed and implemented Windows 8.1 is... Alternative paths to the "View" tab: 1. Control Panel > Folder Options > View tab 2.
