Subject to design issues, you could use manual footnotes for tables and incorporate them into the table itself (as a bottom row, for example). Table footnotes could each be numbered from 1 for each table or use * and †, etc.

That way the table footnotes wouldn't interfere with the text footnote numbering and would always stay with the table if it were moved.
