Have a look at the Edit | Preferences dialog, especially the Security and Enhanced Security settings. There's a way to add local and network locations to a kind of "These are my dudes. Trust them." list. After which Reader opens them with only one warning instead of two.

When a vendor refuses to accept that in some situations WE know best what our security needs are, life with the vendor's wares just sucks. Thanks, Adobe.
