Sorry, I'm grasping at straws, as none of my ID projects have involved footnotes to any significant extent. Hopefully someone else here can jump in and help you. I know there are others on the forum who use ID.

I suspect that your problem has something to do with the way you've structured your project. Have you set up your project as a "Book"? (Book in the strict ID sense: File/New...Book. That is, a bunch of separate files representing chapters that are virtually bound together and synchronized using ID's "Book" tools). This gives you some more numbering and synchronization options. Or do you have all your placed docs in a single ID file with unthreaded text frames? If the latter, I would suspect that has a large role in your footnote numbering issue.
